Has anyone experience loading data from MS SQL 2016 server from SAS 9.4 M2? On the SAS support pages it says that we need to run at least SAS 9.4 M3! But how can we do that easy? I presume that the whole environment should be upgraded then?

If you are running SAS 9.4M2 on Windows then SAS Support gave you the correct answer. SAS only started supporting the Windows platform for SAS/ACCESS to SQL Server from 9.4M3. Under Unix, earlier SAS versions of SAS/ACCESS to SQL Server are available.
If you want to stay with SAS 9.4M2 (upgrading can be costly and time consuming) and you are running on Windows then you could use SAS/ACCESS to ODBC with SQL Server instead. This is what we use and performance is excellent.

yes, M3 is needed to support MS SQL 2016 Server.

Correct. All products in your SAS installation need to be on the same maintenance release to ensure compatibility.

What situation requires you to have SAS 9.4? Where did you read this in the documentation?
