PROC Star

Extract the datasets from the XPT files into normal SAS datasets and then use PROC COMPARE to check difference between the datasets:

libname testlib xport 'c:\temp\MyFile.xpt';
proc copy in=testlib out=work;
  select MyTable1 MyTable2;
run;

proc compare base = Mytable1
             compare = MyTable2;
run;

If the dataset names might be the same then import into two different libraries then compare.
